I'm craving something deeply mysterious, thrilling, and clearly alien/inhuman, but not overly scary. Can be any sort of fantastical or science-fiction element – alien, supernatural, etc.

You might enjoy There Is No Antimemetics Division, by qntm. A trippy, sci-fi/horror, story with some fairly interesting concepts at play.
Another book I enjoyed recently that was unsettling and trippy, but not overly scary or violent or anything, was Vita Nostra by Marina and Sergey Dyachenko. A young woman living in Eastern Europe is recruited to a strange and mysterious ‘magic school’.
Something a bit more over the top, with elements of urban-fantasy and cosmic horror, is the Library at Mount Char by Scott Hawkins. All kinds of mysterious and strange forces at play, and one or two normal people getting caught up in it. It’s dark and violent, but often funny, and quite a ride.
Have you read the rest of Jeff VanderMeer’s Southern Reach books? They continue to be quite good after Annihilation.
You might also enjoy The Gone World by Tom Sweterlitsch. A gripping sci-fi thriller, involving multiple alternate realities and a mysterious threat, among other things.
