The first Revelation Space novel by Alastair Reynolds had some genuine haunted-spaceship vibes.
Legacy of Heorot by Niven/Pournelle is my favorite “monsters on alien planet” thriller if you liked Aliens (1986).
Odd choice: Starfish by Watts. It’s under the ocean, and freaky as hell. Oh and then Blindsight as well because space vampires are fucking terrifying.

Also, {{Rogue Protocol}} has some horror elements like you’re describing, though I’m not sure if it can be read out of order (they’re novellas so the first two books are really short anyway).
