I’m looking for fictional books that are puzzling in some way, that require the reader to really think about the story / themes / details in order to understand. I need my brain working!!
I mostly read book that have a fantastical element to it but the suggestions don’t have to!, not really a fan of “mundane” main characters.

This might not exactly fit what you’re looking for, if you’re looking for a fiction book, but I found “Gödel, Escher, Bach: An Eternal Golden Braid” to be a very intellectually stimulating book. It has some stories in it, but I’d say the book is overall non-fiction.

“Ukeria: The Prophecy of Cypher ” by Mr. Uker is very metaphorical and gets the brain running. On the surface it seems like another fantasy but after reading it my mind still contemplates several instances in the book. I have read it several times and each time I discover more.
Orbitor/Blinding trilogy by Mircea Cartarescu
I find the Work by Stanislaw Lem quite intellectually stimulating. I would for example recommend his work The Futurological Congress. Futhermore, the Astronauts, Eden, the invincible, and The Star Diaries are really good and fit what you look for.
The Master and Margarita by bulgakow ist really interesting and there ist plenty to think about.
In Addition, notes from the Underground, and others books by Dostojewski are intellectually stimulating.
One of my favorite authors ist Ismael kadare. The General of the dead Army as Well as the three arched Bridge we’re also really interesting for me.
If you want an interesting Fantasy series, i would recommend the malazan book of the fallen. There are so many themes in there, it is amazing. It is really complex, involves different races, timelines, places, gods, … It explores humanity, compassion, religion, the Interactions between gods and their followers, …
